the way I got around that is to bind my mouse keys to a different key through windows. I use an 8 button mouse and have all 8 keys bound to something, but in order to make it work, I had to set (through my mouse settings) something like:
mouse 4 = keypress p
mouse 5 = keypress o
etc.

then add to my config
bind p "weaponbank 3"
bind o "kill"
etc.

You should, depengin on the mouse maker and how their drivers work, set this up so that those keypress functions are only active through rtcw.
